I have been told that when your alliance member is about to lose their city and the C ship is comming if we send support it actually helps them lose the city. I dont know if its true or not?

I was informed that insted we should attack the city and it would break the seige. Thus saving the city.

Is this true?

Yes it is.

You should only send supporting units before your alliance member's city is attacked. This is where timing and what not comes into play.

However, when an alliance member's city is under siege, you have to take out the Colony Ship. You can do this by destroying all land units, or destroying all naval units + CS, or both.
